I haven't been working here long enough to see many downsides, but the biggest so far is the documentation. It is almost impossible to find the things you are looking for unless someone has sat down and told you where everything is. There's also a lot of company specific naming conventions and assignments that could have easily been based on similar standard protocols. With less company-specific naming conventions and more organized documentation, the learning curve for new employees would be greatly diminished.
